hi guys.. i wanna start the breathing exercises , i have one question though.. how should i know when to stop doing the breathing exercises and go to closing my chakras?

You should close your chakras if you are going to be in contact with other people that are negative. Sometimes it is better to just make sure your chakras are closed unless you are meditating, doing a working, or just sitting around after meditation. The thing is usually when you do pranayama you should do it before a meditation session. So a good example would be do 5-10 rounds of alternate nostril breath(stop if you feel tired), void meditation, aura and chakra cleansing, then finish by closing your chakras. This is just an example. do whatever feels right. In the PDF it states how many breaths you should be doing for the exercises. Personally I move onto my chakras right after doing the breathing exercises.

You don't need to close your chakras unless you feel that there is a negative energy around. If you are asking about just how do you know when to stop breathing exercises, I would say that when you are absolutely sure that you are able to direct your energy at will. Breathing exercises basically help you to circulate energy to different parts of the body and chakras, and clean the system. So, it is good to do some breathing exercise always.
With regards to starting breathing exercises, start with the ones mentioned in the beginners' meditation section in the JoS website. Start slowly, don't push it.. You can gradually raise the repetitions.
