I have little free time in my day and the only time I do rtr is at night

but is it ok to do rtr after I do my night time meditation routine?

Yes, that's completely fine. It might even be better for you to do a RTR right after your nighttime routine since your energies will be more powerful.

Whatever is the most convenient for you is fine. Remember to also clean your aura afterward. Failing to do so will potentially raise issues to surface which when left unattended can have even serious side effects. Best to avoid such situations in the first place by taking appropriate precautions.
