A bit confused about the 40-day affrimation thing.

I don't have a rosary, but I thought I could keep track by making tally marks on a piece of paper. Now what I'm confused about it the numbering. Do the parts that I do the runes on count as part of the 108? By what # should I space out the normal affrimations? Are the normal 1s or the rune 1s the 1st that are supposed to be the small beads/regular tallies? How many times should I do the rune 1s? I just want to make sure I have the #s right so it's not screwed up from the beginning.
