As Aquarius said, focus on comfort. Be aware that being on your back can cause for one to fall asleep. I myself like to use a pillow against my back from time to time. HPS Lydia Coventina mentioned sitting on a blanket or pillow if your legs tend to hurt from sitting cross-legged.
I most of the time sit cross legged in meditation i sit like 20-30 min then when my legs feel unconfortable or hurt i sit normally. Sitting cross legged for me feels great.

I do not remember exactly which section I read this in, but as I recall, chakra alignment requires a seated position, and by my logic, chakra cleansing also requires sitting upright in order to feel them fully.

I had this experience, which was not exclusively meant as a chakra meditation, but it was part of it, where I used a crystal with a corresponding chakra. I was lying on my back, and as part of the process, I spun the chakra I was mainly working with at the moment.
