Just realign them one time and thereafter, check to see they stay that way.
When you spin them, spin them as you aligned them. I added some more info on

Hello HP Pythia I have two questions.

First is there a certain amount of times the meditation should be done for
example like on a daily basis, etc?

Second after doing the meditation should all chakra spinning be done with
the chakra in the pyramid pattern from there on out in all general
meditations involving them?

the pyramid axis then?

Ive seen on alot of wiccan sites were they are not aligned at all.  Ive seen one site were the sacral chakra was almost to the left.    Ave Zeus!

A method I found is helpful to keep them all aligned properly, or to at least help boost them all, is to breath in, and draw energy from your base chakra, through the sacral and solar chakras, into your heart. Then breath out and bring energy in through your crown, through your third eye and throat chakras, into your heart chakra then to repeat the method for a while, visualising the energy moving up, then down with each breath.   Hail EA!
