On JoS it says one of the body parts Venus rules is "the hair and skin in the cosmetic sense". Does that mean I could use the physical square to heal facial scarring and regrow my hair back to how it was before hair loss?

Yes, this is very possible. Please keep in mind when working with magickal purposes, the squares are indeed powerful and will give fine results. But as with everything, it is individual on how strong your soul and mind is to begin with. Make sure to set the energies high everyday.

Can you do the Venus square if Saturn is currently transiting over your natal Venus? Or will it's negative influence undo the working?

Yes! You should do it, as Saturn transit weakens your Venus so the square will act to reinforce Venus and then counter-act against Saturn negative transit.
