The main reason why he allowed most of humanity to die in the flood is because humans got out of hand. It's not that he trully wanted them to die, no, but the crime rate was high. People were always fighting, people were killing and raping, people had lost control of themselves. They also no longer cared about the gods and sought to over throw them. That's why he did what he did.
