Can chakras be slightly higher or lower depending on the individual?
Or is each chakra located at a specific vertebrae in everyone?

As far as I am aware, they are in the same approximate place for everyone.
There is no reason to overthink this.
The soul and chakra map should be applied correctly as it is shown and described on the Temple of Zeus site.

I'm mostly wondering about the throat chakra. I read someone on the site or forums before saying it's the pit of the throat.
I'm not sure anymore who said that, but for awhile now I've been working with mine as if it were there.
Looking back to the diagram on the site shows it being a lot higher than there.

This way of seeing it kind of misses the point.
The Chakras correlate to physical points on the body, yes, but they themselves are not physical. They aren't "located" in an exact point per se. They exist as part of a non-physical body we have, outside of space. They are not made of matter, located somewhere, etc.
That being said, they do correlate to exact locations. However, in visualizing our Chakras, we are not "creating" our Chakras, nor are we "seeing" our Chakras (it is a more advanced feat to genuinely see a Chakra). When we visualize, we are essentially using visual imagery to explain to our mind where to send energy, or what energetical process is happening.
It is, in a sense, like an affirmation. It programs and directs energy.
If you visualize your Throat Chakra at the general neck area, the energy will know where to go just fine, even if you are a few inches off from where the energetic pathway actually "is".

It is a bit higher than the pit of the throat. Just focus the energy to go to the chakra, and don't intensely will it to go to a place in your body; instead, let it show you where it is. You will feel it soon.
