When calculating, do I take my own Natal chart signs into account?

For example, starting an event during the day/hour of Jupiter. If my natal Jupiter is debilitated, will it negatively affect the event, or do the energies act independent of one's natal chart

nah if you wanna work on jupiter you can just work. even if may strengthen your jupiter a bit. your chart can only have a positive effect. it doesnt inhibit.
