I think munka is ideal because it is a mantra specifically for the purpose of removing karma, but you should feel free to experiment, especially if you feel that you should take a runic approach.
It would be easier to keep the workings separate if you use different mantras, but if you have the will and can let some time pass between spells so that the energy can resonate, it would be fine to use munka for a 2nd working.
Another option to consider is using runes to build positive karma to replace the negative karma you remove.
