I have been using a planet mantra for a while now and this planet is being squared by Pluto Retrograde in my birth chart and I have been noticing problems occurring in my life pertaining to the house that Pluto rules in my birth chat. Is this some kind of karmic backlash from using a planetary mantra for the planet that Pluto is squaring or could it be something else?

Possibly yes, especially since Pluto rules over transformations and in retrograde it might be more resistant. Up your protections, cleanse with VISUDDHI and keep going.
If it gets way too much, stop and start again when you are more powerful.
